When I paint new materials on terrains I noticed that I can change only the diameter and speed of the fill. The separation between two materials is not well blended.

Does Lumion support transparent blend? Could you add falloff to brushes and transparency?

Another question is:

I have a flat terrain where i placed my model. Over my model I placed a lot of trees and plants.

If I try to model the terrain under my model all the trees and plants are moved up. How can I prevent this? Plants need to be locked? I have to lock all the trees, people, cars, etc or there is an option to avoid this?

Not sure I understand your 1st point.

The tricky issue with the terrain materials is that most react differently to the brush. Soms are much more sensitive and thus better suited for blending then others. Experiment with a bunch, you'll see what I mean.

All however are supporting transparancy and most can be blended any style you prefer.

Custom brushes with falloff are on the wishlist already.

And yes, lock everything (Remember to place all your geometry on a seperate layer so you can select all foliage more easily), then make your landscape. It's better to 1st make your landscape, then populate it with foliage of course but I understand this is not always possible.
